Federer won the first meeting between the two on the clay courts of Rome in 2016, winning in straight sets, but the pair's second meeting at Halle a year ago at the semi-final stage was won by Zverev, which he won in three sets.
Federer won the Australian Open his first Grand Slam success in five years in January despite not playing in the previous six months, then claimed the BNP Paribas Open at Indian Wells in March and, two weeks later, the Miami Open.
His hard fought three set win means Zverev now goes on to face Roger Federer in a rematch of last year's semi-final, which the German won.
And it wasn't long before the 35-year-old completed victory after showing imperious form all week where he failed to drop a set en route to another title.

Federer described his Halle Open final opponent as a tough player to play against and described his serve as wonderful and his backhand as one of the best in the game. He also beat Federer in the semi-final of this very tournament just a year ago. The match was the quickest final in the history of the Halle Open.
But Zverev, ranked No. 12, had no answer for Federer's aggressive play and near flawless execution.
It was a thorough dismantling from the Swiss, who oozed confidence as he conceded just four games to the German in winning his favourite Wimbledon warm-up tournament yet again. "Mentally, I'm fresh again and I've gotten used to match play".
This will be the second meeting between Federer and Zverev in the Halle Open after the latter triumphed in a 7-6, 5-7, 6-3 semi-final win.
"I was a little uncertain about a player I don't know too well", he said of Khachanov.
